I want to give a shout-out to everyone who commented on here.
I can confirm that, indeed you only need to do one play-through to get this achivo. (THANK GOODNESS). I will recommend that you look at the Shrine locations you have covered so that you can see if you actually grabbed the beads or not.
Some of the shrine locations' beads are not super obvious but will have to look around for a bit.
If you have played the game you should have all of the beads except
Shadow Beads - Finish the game with 100% spirits Transferred
Tireless Beads - Finish the game with 100% spirits Transferred
Transmission Beads - Finish the game
I only got them after completing the game and starting a new one, and then I had those 3 in my inventory. I loaded an old save, looked at the ones I was missing from the list, and noticed I did not pick up 2 when I did the Achivo unlocked.

I got this from a PSN list for this achievement. I beat the game and noticed that I was still missing a lot of these. I am guessing that you will need to play through this two times.
When I beat the game and started a new one I had these in my inventory (because I did the achivos tied to them)
Shadow Beads - Finish the game with 100% spirits Transferred
Tireless Beads - Finish the game with 100% spirits Transferred
Transmission Beads - Finish the game
Prayer beads are In-game perks that give you damage and XP boost and can even guide you to locate nearby collectibles. You can carry up to 3 beads simultaneously when you fully upgrade the Fukurokuhi equipment in the skill tree. For more about Skill upgrades, check out Bronze Mind and Body.
Prayer beads are inside Shrines and nearby Torii gates; others are rewarded when you complete all the Side Missions in the game.
